For those not afraid of some slight (or major) spoilers, the game translations offer some more insight.
Some things from above that I can cast some more insight on (reveal at your own risk):
Temples - bodies, but not human ones. Think bigger. Think celestial
Shrines - Can mean a place or also artefact
Root - Origin, plain and simple. Either in space or in time
Bodies, Organs, Bones, Limbs - Think of the mechanical equivalent of that, on a very big scale. A Body is made up of all of these parts, so a body is the complete collective of machines, built structures and transportation infrastructure - a factory
