dns proxy makes the server non functional
If you are using ports like 22, 1000 etc... different from Http or HTTPS 443 8443 etc.. you rather use DNS-only and let it unproxy or you will need something like spectrum but is Enterprise only

Cloudflare for SaaS Renewal Conditions
You have the option to delegate the auto renewal using DCV - https://developers.cloudflare.com/cloudflare-for-platforms/cloudflare-for-saas/security/certificate-management/issue-and-validate/validate-certificates/delegated-dcv/
If not depending on which certificate you have you might have 90 days and Certificates are available for renewal 30 days before their expiration

nameserver not yet updated after lot of time
If it helps you can also do a DNS Check here https://mxtoolbox.com/SuperTool.aspx?action=a%3aclipsync.in.net&run=toolpage or by doing dig command https://developers.cloudflare.com/dns/troubleshooting/faq/#where-can-i-find-my-cloudflare-nameservers
As chaika mention and for reference you can use this dev doc that explains the registrar update on the nameservers and how to locate it
https://developers.cloudflare.com/dns/zone-setups/full-setup/setup/#update-your-registrar
Hope it helps
