which is the best way to create a subsystem automatically?
I think that's 2 separate sentences. So if the ability to create an automatic subsystem is optional, xyny is suggesting to use ujust or yafti. Whereas if it is mandatory you should create a systemd module.

ship image with containers?
You could create a systemd module at build time that will run the necessary docker/container commands to launch the container(s) at boot?
