404 means traefik is reached, have you correctly setup the domain on the app in runtipi UI?

If this is the case, you can skip the backup, or use a custom eventsTimeout value https://runtipi.io/docs/getting-started/custom-settings

Yes the backup can be blocking the update process because some apps save huge amount of data on disk and the timeout gets triggered before the task is finished

Weird, everything looks good! What do you see if you run docker logs runtipi and scroll a bit, do you see other errors?

We have an edge case with Authentik in which you want to use port 9000 when exposing but want to use port 9443 when opening locally

Yes you have to use manually port 9443 as described in the description
