Struggling with Y Calibration

Just built a V-Core4 500 IDEX and have been going through the belt tuning. I have looked through other posts her an attempted to tune the belts, but it seems that I am doing something very wrong.

Even more confusing, a fine grey-ish powder has begun to appear in the lower left motor box and I can't figure out why

The fine grey powder is belt material. Slight mis alignment of the pulleys. You will almost always see this with new belts imo. Have you done any shaper graphs?
