Fan runs at 100% no matter what
I recently added a EBB42 toolboard to my printer (I wish I didn't) and my parts cooling fan runs at 100% even after boot up. (I did redo the configurator and started fresh) I have read the documentation on connecting a 4028 fan and it worked fine before the toolboard. I have double checked the wiring and all connections are going where they need to go. Black and red run to the octopus and the pwm runs to the toolboard. Without inverting the fan logic or any new code for the fan, The fan works but the logic is inverted (Higher number does reduce fan speed) But when I add the code to invert the fan logic and make it quiet after klipper is booted the fan does not respond to any inputs and will remain at 100% no matter what. Hopefully I am missing something simple.

I plugged the PWM into the octopus and it behaves as it used to, even though I set it to run off the toolboard in the configurator and in the RatOS file it says its it supposed to run off of the toolboard. I guess I'll just keep it on the octopus and call it solved

All the docs are out of date (for now). They are for RatOS 2.0 (older version).
Make sure that on configurator you set the parts fan do “digital pwm” either on toolboard or octopus depending on where it is connected.
This 4 pin fans need an inverted PWM signal to work correctly and that is what this setting on the configurator does.
