EFI through surfaces touched by the charged should be parallel, thus the flux through those surfaces should be 0 no? and ABCD is a parallel surface. Did I learn the concept wrong?

Wait why 0? Make a bigger cube of edge length 2a, and by symmetry you get q/24epsilon.
