You cannot set "Software Updates" to "Automatic" in GNOME Software's Preferences menu.

because ublue-update handles updates automatically on the desktop images.
on the deck images however updates are manual through the steam gamemode ui or through the system update app
Would the Decky auto-flatpak plugin work?
Normal, topgrade/our updater handles this
