Mass Upgrade: not counting "Throughput Counter" as a junction
There is a mod called "Throughput Counter and Limiter":

So basically it is a tool that can be attached to a belt to see real item throughout (the "Efficiency Checker" attachments does not work at all, pardon, it shows weirdo numbers all along, so this mod works fine to check the efficiency "on the spot")
However when you use Mass Upgrade, I would say 4 out of 5 chances (if not all) are that this counter will stop upgrade chain. E.g. when you select option before upgrade "Go across junctions" - it will stop at this counter attached tot he belt.
On the screenshot you can see the result of upgrading factory, on the left side it is Mk.6 and on the right the "old" ones Mk.5 and the exact breaking point it by the limiter.

yea, I thought that there is may be something that can mark these throughtout counters as junctions (same as slitters\mergers), but I agree that's now on @Marcio Neves playground and depends if he is willing to make compatibility for these two mods 🙂
If they do not inherit from the AFGBuildableConveyorBase, as a merger/splitter, then it is unknown for the mod and it has to be addaded manually, as I did with Underground Belts, Storage Teleporter and Modular Load Balancer
@SirDigby found a bug on your Itemcounter. If I place one on a single belt that is not connected into anything, it breaks it into the two sub-belts, as expected, but mix ups the connections. If the belt is connected in both ends, it works just fine https://www.youtube.com/watch?v=03OTFS88r3Q
