This issue comes up, but only on my custom domain, not on the pages.dev domain automatically assigned. What gives?

Which framework? usually issues like that, which occur on custom domain but not pages.dev are because of the differences between them: https://developers.cloudflare.com/pages/configuration/debugging-pages/#differences-between-pagesdev-and-custom-domains
If you are experiencing issues with a framework, like Nuxt.js, only on the custom domain, review if Auto Minify (deprecated) is enabled (log in to the Cloudflare dashboard Speed > Optimization > Content Optimization > Auto Minify) for HTML and disable it.Auto Minify is a good thing to test disabling. Under that same tab as well is Rocket Loader, which is a good idea to disable as well
