Does Zero Trust Access apply a different SSL Certificate logic to the base level domain? I have full strict SSL enabled for the domain but LetsEncrypt worked instantly without using the cloudflare plugin and signing it with Cloudflare

No reason why you need the cloudflare plugin/anything on your origin Cloudflare specific, you just need to return a valid ssl cert
