My subdomain https://store.atlantismc.club has been hijacked, but the top level domain or whatever its called https://atlantismc.club is not hijacked and works perfectly fine

Then remove his access to your account or the API key
There is no api keys but how would I remove his access? I already made a new password
If you gave someone access to use one of your domains you can see it there:
https://dash.cloudflare.com/<account ID>/members
there are no members, its just my account.

Most likely got in via your email g, change your email password, add TOTP/2FA
